Correct. 06 was the first year.
I see a few 6.5 boxes around here. Mostly local dealerships carry 5.5 boxes. The engine choices are limited in the 2011 with the 6.5 box.
Mine was the only xlt 4x4 6.5 box in SE louisiana when I bought. The 6.5 box and the 35gallon tank were two key factors in buying this truck.
As far as looks go, I like either. I have the two inch level, the 3 inch block in the back and 33's on a stock rim and the 6.5 bed swallows the appearance of the lift (not in the sig pic). With BFG replacement tires, I'll bet most don't even notice it.

your looks like a super duty at that view took for ever to even notice the truck till i noticed there was something under that girl

The more I think about it, the more I realize how funny the 5.5" bed (which I have) looks funny just by itself. The lack of space between the front of the bed and wheel well is a little odd. However, a SCrew looks good overall with the shorter bed. I like the silhouette of the truck because the longer bed just seems like too much bed sticking out of the back. The 6.5" bed looks good enough on a crew cab, but positively goofy on the super cab. Don't even get me started on the 8 foot bed super cab.

I thought I'd post a fairly interesting observation I made while traveling to the western portion of Texas (Odessa/Lubbock). There are way more 6.5' bed SCrews than what I see in central Texas. There are also a lot more 4x4s and F-150s in general. I suspect this is related to the old field workers and agricultural workers out there needing the longer bed and ability to get back on the properties that don't have too much pavement. So, it is interesting how much different things change in just 350 miles.

Well, I have decided on the 5.5' bed. I do like the look of the 5.5 better on the FX2 and I hope to get a trailer for the bike and my car when I head up to Michigan for a summer vacation. That would be the only time I would possibly need to put my bike in the bed (bike in the bed and the car on an open car trailer). I'd prefer to find a 24' enclosed that I could put the both in (I think everything would be well within weight limitations of the F150).
