Tuner w/ Manual Tranny

Tuner w/ Manual Tranny
this is probably a noob question but id like to know because with the next year or so id like to program my truck...probably with a gryphon
anyway it seems like the standard for custom tunes are
1. Towing
2. Fuel Economy
3. Performance
i have a friend with a 97 5.4 auto w/ the gryphon and it seems to me that the shift points in each mode are very different.
So I guess my questions are,
Are the majority of the gains seen with programmers from improved shift points?
And since I have a manual would i see less gains than an auto?
Thanks in advance

The fueling map is changed. This means the amount of fuel delivered can be varied according to airflow, rpm and engine load.
The timing map can be changed to optimize spark timing at a given load and rpm.
The RPM limiter and speed limiter can be changed.
Possibly, the valve timing can be changed? I'm not at all certain of this one though, but with hydraulic lifters? If I'm wrong on this, just forget I said it.
So, I think a programmer can help anyone!

the tuner cannot change the hydraulic lifters timing
it can change the fuel map, spark, etc
you would probably see more gains since you don't lose as much power thru the trans as the auto guys do
there are many chipped manual trans vehicles, I had a chip in my old V-10 stick shift truck

My reasoning went something like: If it's hydraulically actuated, then there are valves that control the process and these things could have properties that can be modified electrically. So, I took a chance.
