Sending in the Evo for Warranty work...

Do I need to return my truck to stock first?

It would seem that if Edge can fix my tuner then it would not be a problem, but what if mine is replaced?

Would it not work with the Level 2 program running already?

Return your truck to stock before sending in the unit! If you don't, whatever they send back will probably not recognize your truck!

I figured as much, since it had to be returned to stock before I even updated the firmware.

I had my fingers crossed though. I've got a bit of a road trip coming up and she is just not the same with the stock tune.
