I just installed the edge evo in my 2007 supercrew and I have the K & N air flow kit with Magafloe dual exhaust. In the manual it states the evo is for stock trucks and could possibly run lean with the modifications. Is there any reason to be concerned and is there any suggestions for custom settings, Thanks

I've got an 07 SCrew with a K&N air filter and a SIDO Magnaflow as well and I haven't had any issues with my Edge Evo. I haven't tried level 3 yet as I am waiting to run down my tank of 87 octane. The Edge woke up my 4.6 and I'm happy with the results.

IF, you continue to fill with 87 octane gas, you might be able to add +1.0 to the timing at 6000 ft. But, in Colorado, at 6000 feet, the "regular" grade of gas is 85 octane since you really don't need the anti-knock properties that 87 octane provides. The Ford manual does not recommend using less than 87 octane gas, but I think this is mostly a CYA statement. I've never noticed any adverse performance using 85 octane pulling my trailer up over 11,000+ foot passes.
The less dense air at 6000 feet is not really an issue with a computer controlled, fuel injected vehicle. The MAF and O2 sensors are able to "tell" the PCM that less air is being pulled into the engine, so less fuel is added to the mix. You won't run rich like you would have with a carburated engine.
But, the intake COULD cause you to run lean if it "fools" the MAF sensor to the point that the O2 sensor values can't be reacted to appropriately. This is especially true in open loop, where the O2 sensor values are not used.
