Question CompuSTAR killed my Alternator?

My alternator went out on my F150 Lariat. The Ford shop said "the Yellow and Black wire connected to the alternator was preventing it from charging." This had been on my truck all winter and working fine until the alternator went out. has anyone had problems with this? The dealer said something about the run sence wire dropping the alternator wire voltage 1/2-volt. I know for a fact it's wired right so that is not the problem. My truck has 90k miles on it. Is this about the time it was going to go out anyway? Another thought i had was i have a high output amp that maybe this shortened the alternators life? Any idea's or thoughts?
