Need help with OBDII codes

DTC P1324 Crank RPM Too Low
DTC P0728 Engine Speed Input Circuit Intermittent
Check your crankshaft position sensor. Its failure would also explain the P0728 code because it reads engine speed. Could be a short (corroded terminals) , a bad sensor or it may even be unplugged. This would also explain the random misfire because the computer wouldn't know when to open the injectors, or for how long.
I'm not sure where the CPS is on a 5.4L engine though.

Other than the list of codes, you have not provided any other information about what works or what doesn't work.

Most likely a fuel delivery problem with that particular set of circumstances. Possibilities include low fuel pressure, vacuum leak, dirty injectors/rail, possibly even bad gas.
Other possibilities, give the original set of valid codes, might be a problem with the crank sensor as AJ suggested.
