That's your PCV system line. Normally it plugs into the underside of the stock intake boot.
But on yours, it looks like it plugs into that OPEN port on your aftermarket intake boot.
FYI, either reconnect that line or at least PLUG that open port on your intake boot. You're sucking in UNMETERED air.

1. plug the HOLE on the bottom of your Rubber intake boot. There should be 3 hoses going to it, that is one of them.
2. Fill your intercooler and keep an eye on it. 99's are known to leak and are very expensive to replace. Ford made limited number of kits and they are rare and hard to find. If your reservior continues to go empty, you are pumping it through your engine. It NEEDS to be fixed ASAP.

Thanks for the replies, I had plugged the hole in the intake a few days after I bought the truck, didn't notice the hole till I saw it in that pic, lol.
Thanks for the intercooler tank refill note, I didn't know that.
Also, I believe the engine is an 03 Engine, it was replaced with a re-manufactured engine in 2004, <because of the intercooler thing>
