My mounting depth is 5-5/16 inches. Is that how far it has to be from the back of the box or how far the driver sticks out inside the box?

That's how far the sub extends into the box. If it was the other way around, I think a lot less of us would have subs,,,,98

Is there a general rule for how much space you need behind the magnet so it doesn't hit the back of the box. Anyone know.

That what i am talkin bout. I really like doing things myself though. As you can see by this post i ask alot of questions because I usually make mistakes. Can anyone answer my question though. About how you determine if the magnet will hit the back of the box. That would be a big help.

I'm pretty sure you need to have the back of the magnet double the distance of the vent hole size in the voice coil from the back of the box...

I built my first speaker box today for one of my 12s. After three attempts i finally have one that will fit behind my seat. It is alot harder than i ever thought. I still have one more to build. I sealed it with one whole calk tube of liquid nail. It hits really hard. I must say I know have alot more respect for people like Rt Killa, who build boxes therselves. It isn't easy to do.
