Just started with bad miss and hesitation

I agree that there is a good chance you have a bad coil. It is probably #4 which is the passenger side furthest to the firewall. The cause is a leaky heater hose right above that coil pack. I just made this repair on my 98 5.4 yesterday. Take a flashlight and shine it on top of that coil plug. If it is covered in a green "sludge", then you have the leaky heater hose.
The first thing is to stop the leak. Take two hose clamps and position them on either side of the factory clamp. After that you will need to change the coil. The dealer wanted $105 here, but NAPA has them for $40.
BTW, a flashing CEL means a hard misfire. I wouldn't drive it much like that...
Good luck.

Hi All,
I didn't mean to abandon this thread. The problem was a bad coil, #1. They replaced it and the truck runs like new again. Thanks to everyone for helping to put my mind at ease that it wasn't a bigger problem...and creating a slighter higher level of trust that the local Ford dealer knew what he was doing.
