I worked for Ford Motor Company for 15 years and for about 2 of those years was involved with warranty and warranty audits. Any modification on your vehicle can affect your warranty, but only in the case that it is determined that the modification was the cause of the failure of a warrantied part. It's certainly possible that it can affect your warranty, but typically not very common. I had my leveling kit done by the dealership which decreases the likelihood that the same dealership would deny warranty, in my opinion.
